I'm using dmenu as my application launcher but I'm a bit
disappointed with it because of the lack of history and absolute
path completion.

I also have one issue, i run i3 with three LCD Displays and the
problem is that dmenu runs across all three and so the alignment for
the applications is on the left, but i want it to be centered or to
restric dmenu to one screen (the active one).

That's strange, I have a two monitor setup at my workstation and dmenu
only shows up on the currently active monitor/workspace. Same goes for
my laptop hooked up at an external monitor(just tested). Well I run i3
built from git at both systems, but I can't remember this being
different in the past couple of months or I just did not notice...

What driver do you use?
I have a AMD/ATI Radeon 5770 with Eyefinity so i use the proprietary
fglrx driver (11.8) on my Gentoo 64-Bit.

I run i3 4.1.1 not from git.

I use dmenu 4.4.1 and call it using the dmenu_run script:
bindsym Mod4+v exec /usr/bin/dmenu_run

Same dmenu version here, the only difference i use /usr/bin/dmenu but
that doesnt change anything, dmenu_run is on the whole screen, too.

So there's nothing really special with my configuration.

Neither with mine :/
