Before you re-install Linux get yourself another hard drive to put it on.
If it means that you have stuff you want to keep on the hard drive you want to
re-install it on. Copy the stuff to the second drive, disconnect the second
hard drive after that to avoid any installation mistake and Put the new Linux
system with no worry of over writing what you wanted to keep.
From then on, you will never have to worry about loosing anything if you have
to re-install the Operating system for any reason - Again disconnecting the
second hard drive so you don't accidentally over-write it.. It will be a simple
process with two hard drives from then on.

then install the new Yoshimi 2.0.2.
It's been many years since I've even looked at ubuntu, so I'm afraid I've no
idea why you can't remove the old version, but it should at least have

to call the new version using it's complete directory path.

How did Will make the instrument collections unwritable? Can not create
my own instrument colletion? Can not add my own root paths? How did Will
create his "Will_Godfrey_Collection" or "Will_Godfrey_Companion" bank
locations?
This is most strange. What directory(ies) are you trying to write to?
You should be able to create a new path anywhere in your home directory. Also,
at startup, the new version of Yoshimi should have copied the default banks
into /home/{yourusername}/.local/share/yoshimi/found/yoshimi/banks
.local is a writable location and the recommended place for all user
program data.
e.g. Mine is:
/home/will/.local/share/yoshimi/found/yoshimi/banks
