I thought about using Pure Data (MIDI) or something to control the
frequencies and I think it might not need polyphony because I will not work
in real time and I prefer continuous, but I think it can be discrete too.

I think there are options, but it really depends on:
- how you intend to 'send' the frequencies
- if foresee the frequencies you are 'sending'/controlling will be
discrete or continuous (e.g. a continuous slide from - say - 460 Hz to
600 Hz)
- How you plan to handle 'polyphony'
Anyway I would start having a look at microtonal tunings supported in
Yoshimi, as well as midi-controlled pitch-related functionality (such as
tuning, pitch bend etc.).
