Hmm... I use Putty (Release 0.52) heavily (Linux and SCOs servers) (Windows 98, 2k and XP Pro workstations from home and from work) and never got a timeout except when the "line" was dead. I would do tcpdump on the Debian Box and windump on the windoze box and take a careful look at the packets or maybe windoze has a registry setting to timeout connections if packets don't get sent or received on the wire. Putty has an option under "Connection" that may be set to send keepalive packets, set that and see what happens, I think Cygwin's ssh client is using this kind of packets.
