[windows2000] 2003 Upgrade from Safe Mode

I have a server that is giving me all kinds of problems - its a DC and
has 
had adprep / forestprep and domain prep run on it.
 
The upgrade never goes anywhere when I start it. When I even run the
upgrade advisor it just stops - however in safe mode the advisor works
flawlessly.
 
What happens if I try to do the upgrade from within safe mode? WIll it
work 
as is it not just replacing everything?
