Interesting. I would suspect that a lot of these problems are due to SDL and 
the changes in the kernel framebuffer layer between 2.4.x and 2.6.x. I'll 
certainly try to investigate further.

I'm not sure wading in with gdb would be the easiest approach. ;-)

Can you compare this with what happens when running on a 2.4.x kernel?

Can you test some other SDL-based app running on the framebuffer? (AFAICR, MOL 
doesn't use SDL for it's framebuffer-based display.)
