Is this 2008? This hotfix sounds like your issue, which addressed a similar 
problem I had on a recent project running logon scripts:

Logging in to published desktop through WI works fine and through a published 
app it is inconsistent?

Our script  is already deleting the drives….what is strange is if they login 
into the desktop it appears to work correctly every time but thru WI it is 
random. Also UserEnvDebug shows the exact same GPO and steps being applied.

Run the following before the drive mapping

net use s: /d
Net use t: /d

This will delete the drive mapping before remapping it and ensure that they map 
to the correct location
