Microsoft fully documents how to put together answer files and everything
you would need to script an install. As well, you can kick off application
installs after the OS installs and whatever else. One company I work with
use BartPE to boot the server and then it kicks off the OS install. then
the server is moved into a 'build' OU that kicks off other scripts for
applications and everything else.
