Did you put the new logon script on all of your DC's? You could try changing the existing logon script to match the new one as a workaround. I'm not sure how the profile would affect which logon script is used unless you've dropped it into the users' start menus. It sounds coincidental. Are you using a GPO to specify the script? Maybe you've missed an OU... There are some ideas, anyway.
