No, if I enable pass through with the 27 hotfix, NFUSE pass through works,
but then I get prompted when selecting a published app.

Answer to first question is yes.  It is not security on the application, it
is Citrix prompting me.

Just to get it straight you log in the the citrix nfuse site and click on an
application and when the session is launched it the Win 2000 server asked
you to log in again? 

Or does the application have security built in and the application is asking
you to log in?

Only trouble I have found is that the NFUSE pass through works fine, but
then the user's get prompted for a logon for the actual app.

I think this may be to do with the account your logging on with is a memeber
of too many groups. Citrix are aware of the bug, I should check to see if
it's fixed in NFuse 1.8.
