I'm working on little sleep, so hopefully I'm understanding the question correctly, (that I remember my first name today is questionable... :)) If you are performing a standard clone, both the target and clone are using the same backup directory, but the archive logs are located in different locations, the location of the archive log listed in the log_archive_dest_1 for each database should be all you need to have the logs "shipped" during the duplicate from the target to the clone. Unless logs have been moved from the dest directories, I've never had an issue during the clone to locate the logs. Now I have had failures due to network issues where logs haven't come over in the last step of the process.
