We are also using EM12c (12.1.0.5) on Oracle Linux 6.4 on VMWare with a
12.1.0.2 repository database. We've been using this for the last 3 - 4
months and so far so good.
In my case about a month after we installed this version they announced
EM13c. :( Prior to this we had an an earlier version of EM12c on a
physical server with an 11gR2 database but we did a fresh install to get to
OEL 6 and a VM. No issues with that configuration either.
I'll concur with Tim and say you are probably better off starting with the
EM13c the only thing I would caution is to make sure that if you plan to
use any plugins that they are certified and will work with EM13c. For us,
the EBS AMP plugin is critical for monitoring our EBS servers.

It sounds like this is your first time using Cloud Control in the
company. Personally, I would got with 13c in that case. There doesn't
seem much point going for the old product, which you will soon have to
upgrade. If you hit any snags, you can always change direction.
Added to that, EM12c uses quite an old software stack (Java 1.6 and
WebLogic 10.3.6). If you got on to 13c you will have less hassle with
our auditors. :)
