I am not sure what exactly is the  reason why your bookmarks are not showing  
up in the  bookmarks menu, but I would do this little test.  Do command -d as 
if  you are going to create a bookmark in Safari, then look  where the bookmark 
is slated to be saved in addition to the the bookmarks menu, it could also be 
saved to the bookmarks bar, or various bookmark folders that were  already  
created by Snow Leopard.  Once you see what the default place is for the 
bookmarks , I am sure you will find all the bookmarks you created.    Let me 
note that the location is a pop up  menu which you just  hit the space bar to 
see all the possible locations to  which  you can save bookmarks including the 
bookmarks menu.
