Either that, or set it on the same line:
LOUIS_TABLEPATH=$(pwd) tools/lou_checkyaml tests/yaml/foo.yml
This assumes you are in the root directory of liblouis. `pwd` means
"current working directory".

You're probably not exporting it. In bash, set it like this:
export LOUIS_TABLEPATH=/path/to/liblouis
