I tick it too, but I was just setting up a new computer and wondered if it made 
any difference for a user.

      It's entirely up to you. If you tick the box, the Jaws application 
automatically minimises to the system tray when your computer starts. If you 
don't tick the box, Jaws remains open like any other programme on your screen.

      I tend to prefer ticking the box. There's no particular need to have the 
Jaws application open all the time, it can run quite happily in the background. 
If you need to get to the Jaws menus, you can just use Jaws key + j.

  Should the option to run JAWS from the System Tray in the JAWS Basic settings 
be checked or unchecked? And what is the difference between the two options?
