Again - unless you've configured ISA to look for that, it won't block
it.
What blocking policies have you applied?

There is a website users are trying to access, the users who are still
on the ISA2000 they can access it easily, the users who are on the
ISA2004 they can access other websites normally with no problems, but
when trying to access this website it either says the Page can't be
displayed, or Virtual Directory is not configured to have access to this
site, or the last error is you don't have permission to access this
website.

 

For the same user who is configured to use either of the ISA's, if I set
the proxy in the IE to be the ISA2000 she can browse, if I set it to the
ISA2004 she can't browse that specific site only.

 

The ISA2k4 log looks ok.

 

I noticed all the pages in the website are .shtml

I'm not sure you're asking the question you want the answer to.

While it's certainly possible to block those requests, ISA doesn't do
this by default.

What's the problem you're trying to solve?
