Hi Pritam,
 
The problem with FTP most likely is the upstream NAT device. If you had
a public interface on the ISA Server, all would be well. There might be
"issues" when going through two FTP NAT editors.

        Well, the workaround given by Christian did help, but one of my
user was adamant on using CuteFTP, well the workaround could not solve
this. CuteFTP kept giving this problem. 
         
        The two NIC on ISA server are not on same Subnet , I think,
check the below table Christian.
         
        As Tom said, the server was misconfigured, true, but I could not
remove the "mis" from "configured" for FTP. I tried MS TechNet , nothing
there, tried ISAServer.org (for the error message) , nothing there too,
and finally ISA server help and the book Configuring ISA Server
2000--Syngress , found no solution related to my problem.
         
        Well, it took me around 50 minutes, but I was able to uninstall
and install the ISA server again and with basic set of rule , up and
running. My problem was resolved. But introduced new problem , Secure
NAT client , no longer works.
         
        Now then, I am still interested in knowing what caused the
problem.

                Well, I do not agree with you. It seems that when ISA
has two legs in the same subnet this error may occur, too. And I think
this is not a misconfiguration ;-))
