I have the ROOT of home.mycompany.com listed as a destination set with deny 
applied them  Then I have the sub pages (home.mycompany.com/HR or /IT or /ABOUT 
listed in another set destination set with an allow applied to them.
 
Does anyone have any ideas?

Exactly how have you defined the destination sets for those sites?

I need to block my main root INTRANET page (i.e. http://home.mycompany.com)
for some users. But I have to allow access to some of those pages
underneath the root as well (i.e. http://home.mycompany.com/HR). So i have
2 rules. One to DENY the root, and 1 to ALLOW certain pages under the root.
However, now my users cannot see the root AND the pages under the root. So
the whole intranet site is blocked!

Since there is no order, if the DENY is processed first at the root, how can
I get an ALLOW to be processed for those pages under it?
