ISA requires a whole new set of objects and properties that don't come with the 
default installation of Active Directory.

Fortunately, the AD designers foresaw this need and allowed folks to "extend" 
the AD scema to support their products.

Exchange is another product that extends AD (forestprep, domainprep both change 
the schema).

What exactly is the Isa Server Schema in Active Directory ?  

When I originally setup my ISA server, I was using an NT domain, but
I've now upgrade my domain to 
Windows 2003 Server Active Directory.

Don't.
Use the tool that comes on the ISA CD.
You'll find it on the CD as \isa\i386\msisaent.exe
