I've set up a document in the way I think you mean (tell me if I'm
wrong)

1. Open new window, change page to two columns (Menu over section
indicator>  Document, select click on style indicator and change
Number to 2 in the Columns dialogue)

2. Insert some text to fill the whole page (I did shift+ctrl+O a few
times for "Lorem ipsum")

3. Highlight the text in the first column, then drag the right margin
marker on the ruler bar left thus making the column thinner.

4. Apply background colour by clicking on Borders icon (ticking the
"Background colour" icon under the "Colours" then select something
random)

5. Highlight and do the same in the second column.

6. Export to PDF.

It looks okay to me. Though I'm not sure if it's what you are getting
at.

Do you have an example EW document plus the PDF file you could upload
somewhere so I can download and have a look?
Okay.  You almost there!
In my case the right had margin of the left hand columns was reduced and background applied to whole column as you described. This column exported okay. The trouble is with the right hand column.

With the right hand column, I adjusted the left hand margin, to make the column wider, then entered the text, selected all in the column and applied the background colour. Looked fine on screen. However when converted to PDF both with the EasiWriter PDF option and by printing to PDF using Steve Fryatt's PrintPDF utility, the background colour on the second column never reflected the change in left hand margin.

I can send you the file if you are unable to replicate.
