There's an open enhancement request asking for sticky clients (#11),
that might solve your problem in the long term.
I haven't used a "tray area" in some time now, but I remember pypanel
and fbpanel worked well (if you don't mind an extra bar). I don't know
if they'll work properly with i3 as i3 doesn't support all hints (for
workspace switching with the pager, for example).
