This bug cannot be fixed properly without changing the current keymap API,
but, a work-around could be to save and restore the modifier key
assignments when switching keymaps. This could even be done in
KeymapSwitcher itself.
However, my focus is not on this area currently so if you'd like to fix or
work around this bug you may pick up this ticket.
