FWIW, I frequently get those "missing" icons on the desktop after
minimizing a window that was previously maximized.
Happens with the Radeon HD driver (on a Radeon 3000 iGPU) and while using
the VESA driver (now on an nVIDIA GT 1030).
I'm attaching a short clip of me "repainting" the icons using a window as
brush, just in case it might shed some light on what could be the problem.
