You'll need to be more specific... 1) How big is the zip file and how many files does it contain? 2) How long does the operation take? 3) Is the zip file on a local hard disk or is it located on on a network drive or even a USB flash drive. Normally, deleting files within a zip archive is implemented by copying the required contents to a new zip file, deleting the old zip file and then moving or renaming the new zip file.
