Hmm, it's possible that you have the metrinome enabled during playback.

Subject: [ddots-l] metronome click during recording

Hi: perhaps this is obvious; however, when I record in audio with sonar 6.2 and have the audio metronome enabled for recording using the waive and not the midi note. Unfortunately, I hear the click throughout my recordings. Other than assigning the metronome to different outputs of my soundcard to avoid this, is there another way? I thought of simply recording a click track first and then disabling the metronome in recording, at the conclusion of the project I would then delete the click track. Any suggestions? Of course you could always do the obvious and enable hard-ware monitoring on your sound card and just record it.

As far as I know, there's no way to export the output of the audio metronome. You can make a metronome click out of a soft synth drum kit but that's probably it.

Why not get the inexpensive Metronome Pro made by PG Music? It's $19.95, and does far more than a hardware metronome will do.
