Hi Reggie,
 
You can happily leave them at the top of pages.  The tools that create daisy
files find the page number on each page (there must be only one page number
on each page) and relocate it at the top of the page for easiest navigation.

I am currently proofing "The Torching."  I have been taking out headers and
making certain page numbers and chapters are protected.  However, and it
took some time for me to recognize it, duh, at the beginning of different
sections, chapters the number of the page turns out to be at the bottom.  I
havbe been putting them at the top at first not realizing how the book was
set up.  Should I try to place the page number back on the bottom of the
pages I moved them from or can I leave them at the top?
