Wow what a relief! Exactly the thoughts I had before updating my 3gs from 5.1.1 to 6.1.3; Yes somehow ITunes got configured to automatically do a backup of my Iphone when plugged in, thus gave me a feeling of relief just in case. Updated and was surpred and relieved to find that everything (settings, apps in folders) stayed exactly the same! Yes the Passbook and Maps got put on the second page of apps which I moved them later, but everything was the same! Might it be a hit and miss situation?

You may lose all your apps and contacts and music and books and stuff it if you do it from iTunes. You will not lose anything if you do it on wifi on your device. If you update in iTunes make sure to do a full backup before updating and then after updating restore the backup.
