When you try to open an older version file in Sibelius 5 you are prompted to make some choices. I think there may be some dialog that discusses the sound set. Also did you make sure to import or copy over any user-defined sound sets or instruments from Sib 3 to Sib 5? I usually have no problems when importing an older file, but then I haven't changed any of my synths or sound card setups, either. Another thing is that I can correct the pitch by moving the tuning wheel on the synth.
