I suspect your problem is happening for two reasons: First, you're not "subscribing" to these podcasts through an RSS feed. Second, you're downloading the raw .MP3 files, opening them in iTunes, right from where they're downloaded to, and they're probably lacking "Podcast" in their Genre fields, so iTunes may not be doing all the behind-the-scenes housekeeping it normally does.

Also, you'll wanna make sure iTunes is set to keep your library organized, and make sure your Podcast settings are right.
