I'm thinking name resolution issues. Did you configure their VPN with the CMAK (Connection Manager Administration Kit)? With CMAK you could also specify DNS servers for VPN clients to use, thereby 'speeding' up when VPN clients look for server names.
Actually, you can try testing this by accessing the server by IP address, does the delays still exhibit? If so then name resolution might be the problem, if not, then look elsewhere. Are the delays throughout the session, or only when *first* connecting to the server?
