I usually run these tools in Linux, but I have convinced my workplace to use 
Dokuwiki, but I am running it on Windows as a localhost for testing. Our live 
dokuwiki is on an a GNU/Linux OS with apache.
When clicking the download link I get a page saying "Not Found". Is this a 
windows thing?

Yes and no. It ought to work fine on a Linux machine as-is. But I'm sure you can get it to work on windows as well.

How can I make the backup tool work successfully?

You need to make sure you have tar, bzip2, mv, and rm, and that you can call them from php.

My suggestion would be to get "cygwin" for your windows machine, as
that can provide the work-alikes you'd need.

I believe the remaining step (being able to call cygwin from php) is
to just make sure that you append your PATH variable with the
executable's directories, and to restart your server. But there also
may be some additional configuration from within the server you'll
need to do as well.
