I use OmniGraffle extensively for site mapping. Go to Graffletopia (
http://graffletopia.com/ ) to download site mapping stencils that will help
you with your work. Concept Draw is very good as well, but I use OmniGraffle
because of the stencils support.
You should also visit boxesandarrows.com, a site for IA an UI designers that
have extenisve resources, including podcasts, examples and such on how to
develop the appropriate schematics for developers to follow. There is also
an Information Architects group on Meetup.com for the New York City area, as
well as a web producers group, where you can meet and network with others in
your field.

There is also the IA institue, which is a great resource for Information
Architects.
