Did you visit Add/Remove Windows Components? If so, the TS Configuration tool might say Per User but it was actually reverted to Per Device. It's a bug in Windows 2003. Double-click Licensing in TS Config and click OK to change it back to Per User. There's a Microsoft hotfix for this.
