You can point their favorites via a policy template to their home directory.
Our users favorites are pointed to %homedrive%%homepath%\My Documents This
setting is in the wtsadm policy template found on
http://thethin.net/tsdownload.cfm

I have a problem in which all TS users' Internet Explorer favorites are
being stored in the same location. In this fashion all users "share" their
favorites with everyone else using that server. How can this be
appropriately corrected?
