Next if you are over 250 servers did you up the critical worker threads on the DS box? Next FR2 helped on zone size over FR1 but I never liked more than 100-150 servers in a zone. BUT the problem you are talking about can be a DS or LHC problem. More than likely a DS type problem though. How big is the LHCs on the boxes, what does the IMA start time look like.
