I haven't gone out to the garage to pull caps off the shelf but it probably
had something to do with the position of the firing points on the cap and
their relationship to when the point gap closed. There are also differences
in height from the perspective
of the rotor to the contact points on the cap to conduct the electrical
spark to the plug.
I would also suspect that a bum capacitor would cause this kind of thing
too.
All in all, double check the part numbers when getting stuff from a FLAPs...
