In a nutshell, BUJ extraction tends to work that way:

Take signal

Extract pattern dependent jitter (bounded)
Extract duty cycle error (bounded)
Extract periodic jitter (bounded)
Extract random jitter (unbounded)
(not necessarily in that order, and particular algorithms to extract these 
jitter types are vendor specific).

What is left over is put in the BUJ "bucket", sort of a catch-all that the 
software can't assign to any of the better defined categories.
