If your truly not using the controller why not remove it. As to how much it might slow the system, it might be a little slower at booting because the Plug - n - pray will have to detect, identify, and assign parameters to the controller and the OS will do the same. Generally this is no big deal with toady's processor speeds. What might be a big deal is ATA controllers use IRQ's, depending on if you have any FREE IRQ's or if this ATA controller has to SHARE an IRQ it may slow things down considerably.
