Spybot is trying to protect you by removing the flag that tells Windows to not remind you about the firewall, in case some malicious program turned that off so that you wouldn't be aware of your firewall not working. Since you turned it off yourself, then you need not be concerned about what Spybot thinks of it. I don't remember if Spybot has an option to ignore that, but it shouldn't take you too long to look at all of the options.
