preclone profile options chaning

Dear apps dba,
I need to clone my apps and as far as I remember when you run the per
adprecfg.pl to prepare the source (PROD) it will change some profile
options, so I would like to know how to privent that form happening how
can I prepare my source system (PROD) without losing any thing.
What are the changes that the perclone do.
Your help is appreciated and it an urgent issue for me.
