You’re talking about de-novo here, right? Maybe yes, maybe not: if the gene 
copies are different enough or are short enough to be crossed by single reads 
or paired reads, they will be in different contigs for sure.

If this is about mapping: every read is mapped exactly once into the genome. If 
several possibilities exist where to map, the reads are evenly distributed.
