I don’t see anything in Audio Hyjack that would do this, have you checked its’
preferences.
I don’t use Skype.
Have you run a test recording to see whether the saved file is also only giving
the right channel ?
If it gives you two channels then you can probably remove that from the suspect
problem list.
I would look into the skype output settings etc.
