The partial sub directory is used to save partially downloaded files.

$ sudo mkdir -p /var/cache/apt/archives/partial

should solve your problem.  You should delete only the .deb files.  Next
time do
$ sudo rm /var/cache/apt/archives/*.deb

I also wish to add that it is better to use apt-get clean to recover
the space, rather than manually modify the contents of
/var/cache/apt/archives
