Perhaps libconfuse-dev is what you need? ;)
Remember, you'll likely need the "-dev" versions of all of i3's
dependencies to compile it from source.

Any ideas of what could be the problem? I checked the dependencies, but I
am not sure which one could it be.
I am running it on Ubuntu 12.04 64-bit by the way.
