The better command line would be 

stubgen -n -q -g -a *.h

This does not create function descriptions, and also prints only the parse 
errors
to your Terminal, not all the useless stuff.

Then I would recommend to configure your editor into 1 tab = 4 spaces

You can also replace spaces by tabs using BeIDE and this trick:

In an editor window, press tab. Select the Tab end copy it into the clipboard
(Alt+C) Open the search and replace window, type 4 spaces as search text,
and in the replace field press Alt+V to paste the tab character.
You can then do a global replacement.

What about Doxigen, I think we need guidelines and need to fokus more.
