That definitely could be the case. For some silly reason, MS chose to not
make links a multi-valued attribute. Consequently it is reasonably easy to
get into overwrite scenarios if folks are making changes to the same
container on multiple DCs.

Maybe a replication issue? I think I've seen that happen a time or two
but it eventually righted itself.

Since links are held on container objects in AD, I would fire up AD
auditing and see who (or what ) may be deleting those links. It seems
strange that they would just disappear!

We're having an intermittent problem with GPO links disappearing,
sometimes within seconds of being created. The link can be re-created so
we don't believe it's a case of it being there in reality but not
visible, or GPMC would whine that the link already exists.

 

It's also not the case that links beneath a particular node disappear:
it can be anywhere in the tree.
