all namespaces that contain capital letters no longer work
All namespaces and pages in DokuWiki are always lower case. See
https://www.dokuwiki.org/pagename
If it "worked" before it was a modification you did yourself and now
overwrote with your upgrade.
also, there seems to be difference how dokuwiki now interprets
underscores and hyphens.
Probably not. The behavior has not changed in years.

You can't without hacking the code.
I'm not an expert for the internal details of Dokuwiki, but in my
opinion, what you describe sounds like a problem with the type of
operating system and/or underlying file system.
