Phil replied: you could be experiencing a slight delay due to latency issues. If your latency is set too high then, when you play a note on your keyboard, it will take a while for that to trigger.

I've determined that if I have it set to count in two measures, the
delay changes by a factor of two, now to four measures in as an
offset, where it starts playing from its beginning.

If I have it set to zero measures count in, then everything that was
delayed now nicely starts right up at the same exact time as all the
rest of the tracks.  This might make it a tad bit awkward to record
without a count-in, but heck, at least I know everything'll start out
in sync together like that.

Phil replied: one of the annoying things for me in CT is that it insists in messing around with Sonar's default settings. Meaning that, the measure setting in Sonar is usually set to 0 but, when you install CT, this is altered to 1. Having the setting set to 0 makes sense as when using softsynthes, you can sometimes experience latency issues which as you described , are delays.

Phil replied: no, it's not strange at all. I do a lot of audio work and therefore, deliberately got rid of that 1 measure count in. In other words, I hit record then use the first measure in a project as a count in. This is better anyway, as it means that you aren't recording audio right at the start of the project.

Phil replied: no, don't bother. Sonar and it's softsynthes are working as advertised.
