The bootloader is unaffected by the firmware, so even if there was a
problem flashing it initially, the bootloader should still be active
(LED pulsing instead of blinking) for 8 seconds. I've never seen the
controller leave bootloader mode sooner than this unless it was from the
reset pin being triggered.
So when I put the controller into bootloader mode, I don't see a
device in the device manager, then in the last second I do see a COM
device appearing and disappearing again.
Continuously hitting the program button in avrdudess does not seem to
find the device in time.
I haven't used avrdudess myself. In order to rule out damage to the
controller you could try uploading a sketch from the Arduino IDE. If you
tell it to target an Arduino Leonardo you should be able to upload an
example blink sketch just to make sure flashing still works.
