Use whatever makes sense. There is no need for super
high DPI as long as the patches are adequately sampled,
but note that it's better to use a down sampler that
averages the values, rather than nearest neighbour samples

Looks like you've got a problem still. You need to look at the
scanin diagnostics (ie. -dipn) to check that the correct alignment
has been achieved. At worst you could specify the fiducial location
manually.
